Fitting flush window plus blank

Hi Everyone, this is my first post since joining the T6 Forum and I look forward to your help and support.
I recently bought a T6.1 from a friend and have started down the conversion path doing most of the work myself hopefully.
I have now reached the point of no return; cut the side panels out for windows😰!
Not as bad as thought it would be.
Anyway, I have my THQ flush opening window plus a blank rear quarter (DS), and offered the windows to the side of the, taped them on to check the fit before prepping and gluing, only I found the blank to be 5mm smaller than the opening window!
Moved the glass around to try loose the difference but it just doesn’t look right!
Has anyone else experienced similar issues, or am I doing something wrong?
I don’t feel comfortable about gluing them on!

It’s not usual. Are the glass windows from the same supplier? Take some comprehensive pics and query it with them.

The windows are both Camper Glass via THQ who requested lots of pics which I sent including photos of a tape measure against the glass.
They pointed out the glass is exactly the same size as VW glass and I should use the rubber seal between the panes.
Apparently this is the first time this issue has been brought to their attention!
 
The rubber seal will cover the gap between them but won't account for the height difference. I'm assuming the bottom of both pieces of glass is level at the bottom ?

Maybe a case of getting it to look the best you can and TBH i expect only you will notice as you fitted them.
 
Yes, the glass was sat on the bottom sill when I took the photo and when I try to reduce the step the top back corner of the blank touches the body!
Apparently this is the same glass THQ supply to all their clients, so thought I’d ask the question.
